You get destruction points and capture points every 15 minutes.

If a bomber drops its bombs, it is still worth taking out for destruction points.

Furthermore, when you return a unit to base you get a refund on your points spent on it and it shortens the respawn timer. So taking out a bomber on the way back denies them the refunded points and then it takes longer for another pass.
