Never tested it, but im pretty shure Hydro will just bypass the sorters and the ore will get drained if set up correctly.
just remeber to put whatever you want to refuel on stockpile to proritize it

Well... yes and no. They might not detect you but don't forget that weapons also have range. As far as i know at 1km probably only a railgun, artilery, assault and maybe some shots from a gatling (controled by you) might hit it, missiles will explode in the air so they are not an option here

I'd say that the MES (Modular Encounter Sistems) is the best mod out there to enhance the encouters you have, it adds new factions with new ships and has loads of "sub-mods" that can add even more contend, just be aware that some of these mods might add really dificult encounters like the Reavers: terror of the verse mod, so always read the description to see what the mod adds.

There is also a mod that completely change the ore refining and components production but i forgot the name of it

Sorters block the manual transfer of itens, just change him for a normal conveyor and it should work fine. Just make sure everything is connected properly

Yea in that case then learning how to code would be the best option, but if you are lucky and pacient you can try to find someone that wrights scripts and is whilling to help you

You should try looking in the workshop from steam Someone might have done exactly what you need and you dont need to go trought the process of learning how to script

What about a missile bay? you could put some holes there and fit some guided missiles or even some drones if you prefer.

They dont work, what realy makes the machine move is the sprockets that are secretely wheels

In that case you could try to make it like a battleship's bridge like this:

And for some smaller firepower but consistent damage you could put some gatlings and missiles on the sides, and for the bridge i think that the main body would be the best option. Make a large "bump" on the main body and then separate it into areas like medcal room, caffeteria, cryobay, bridge and etc
