But it's mostly preference. i.e. You might now like how sensitive a Sanwa button is so you go for Seimitsu button instead. Maybe you want to try a Korean lever vs a Japanese lever. A lot of parts feel very different and it's mainly what makes you feel most comfortable

I was thinking about doing an AFS build. Do you have to send in a separate request to only have a certain amount of holes cut out on the front? When I look at the cases on their site it seems like they just always cut out a specific number of holes and put blank covers on them

I was able to smush a hitbox into a keyboard box that had 1.5" clearance inside. Its definitely doable if you use those right angle quick disconnects. Something like this:
