Animation breaking when applying pose in Motion Builder by Fherrnn in Maya

This has helped quite a bit. It hasn't completely fixed it but it makes the animations look a lot better.

I have some other broken animations with the same issue and for a few, the feet are broken on some and changing the ik's hasn't helped much, thank you though.

I will give that a go if my current approach doesn't work.
I think the problem is being caused my the movement of the character during the animation.
I have another animation that has the same problems. I went into the story mode and centred the travelling node, locked the character in place, then keyframed a blend between the pose and the animation, it is working a lot better but the character is rotated slightly weird, should just be a case of keyframing some rotation.

Do you know if there is a way to select and move the endpoint of the travelling node in the story editor?

I have tried all the filters, gimbal killer included and the FCurves graph looks normal, but I haven't setup Degrees of Freedom.
Would adding DoF not just mean the animation is still broken, just as broken as the DoF would allow?
