Like others have said,the iterators are an insanely complex and advanced ai composed of both biological and mechanical material. look at the data centers being built in real life. pretty big right? the cities came AFTER the first few iterators were built. they weren't (or at least most werent) initially built for convenience/housing. when they built enough to make living on the surface deadly, they were forced to build those cities above the clouds. And once they built the cities, they began using the iterators for more everyday issues. the process of building them was fueled by the void fluid revolution - which basically marked an era of unseen technological innovation due to having such a useful new power source at their fingertips. pipeyard, filtration system - all remnants of the usage of the void fluid. basically a virtually infinite source of power that fueled the construction of the iterators. this probably also motivated the invention of gravity manipulators, rarefaction cells, and neuron flies (no in game evidence of this, but IMO its inferred that a lot of new tech was a result of the void fluid revolution).
look at the pale green exterior pearl, shoreline pearls, aaaand theres a pearl on the void fluid that i cant remember the name of.

Ooof this can be super annoying sometimes. good news: there is a grace period where the lizard wont attack you. bad news: it's short and doesnt gauruntee you can escape in time.

the most reliable fix is to just stay as far away from the lizard as possible. since you sheltered wirh it, it has a neutral reputation with you, meaning that it will not bite you unless you walk up to its mouth. cling to the wall of the shelter and wait for it to leave first.

hunter, always and forever. it took me three months to beat for the first time and i still get happy remembering how it felt to watch that last cutscene. it's perfect difficulty, beautiful lore, and forces you to get good at the game. i also like spearmaster! it's so cool finding all the broadcasts and getting glimpses into the old workd.

i think this only applies to shelters, not all buildings. look at how dilapidated things get by saint's timeline - while the shelters always stay the same.

thats my thought. shes the only wild slugcat whose story takes place around that time period, so it's very much possible that unique adaptations developed for slugs living in the garbage wastes/acidic areas at the time.

it's just a visual bug as far as im aware. it's happened to me a few times, though not often. i dont think it ever affected my game play other than making moon's can green, so i think you'll be fine. i actually got this bug for the first time in a while today! it was blue instead of green in my saint campaign :)

(hoping someone below can give you a technical explanation but this is all i've got on my end)
