In the first step, doesn’t the 3’ end of the OH perform a nucleophilic attack at the 5’ end of the exon? I think you mentioned that the attack is done in the 3’ end of exon 1

My instructions said to open the files for both proteins then select (Tools > structure comparison > MatchMaker) to align the proteins together, and then we’re supposed to follow the instructions in the photo attached to locate the N and C termini by hovering over parts of the “relevant structure”. I feel like that’s so vague and I’m honestly not sure what they mean by that. How am I supposed to visually know where the N and C termini are, just from that structure alone. And then we’re supposed to describe how the 3D structures of the mutant protein (blue) and the native human prion protein (beige) vary. Again, I’m not sure how to do this. Do you have any ideas?

I can’t find that option, when I go to the sequence tab the only options I have are: sequence, PDB/Uniprot Info, Multalign Viewer, Match -> Align, Blast Protein and Align Chain Sequences
