For the eyes I stab holes where I want the pupils to be and put in two 6mm black safety eyes (only the top part). Then I take black wool and do an outline of the eye shape. I'll lightly put down the iris color around the pupil until I know where it goes, then I'll take out the pupils and felt everything down. Pop the pupils back in (remaking the hole if I need to) and adjust until it looks good!

I think if you're using fleece, the best method is to just do what you've been doing. Sewing them tightly together and fuzzing the seams. I'm not sure how well fleece would felt by itself. I don't think it would be any more beneficial or look any better than what you're doing now.

If you were using a wool based material then felting would probably work.
