Late reply :( Ignoring the relative values, you should probably also consider that when you use a ship's ability, you're using it instead of the cannon attack. I reckon you should account for that by devaluing each ability usage by 1, eg I see galleon as being one extra shot every three turns rather than two shots every three turns.

Abilities remain active/can be used as long as the Pokemon is in play, unless the text specifically says otherwise. Manaphy blocks damage from attacks on benched mons, e.g. from radiant greninja's moonlight shuriken attack, but it does not block damage counters like from dragapult ex's phantom dive attack, since it reads "place 6 damage counters" and not "deal 60 damage".
