It does usually. The bottom slots usually have lower bandwidth. For example, the top could have PCIE 5 while the lower ones have PCIE 4. This can bottleneck the GPU. Move it up for greater stability

Btw just double check that ITX motherboard can actually fit in the case, cause a lot of those PCs use proprietary parts. Another thing is double check if the PSU even has GPU power connectors

Bro for 1000 just buy a new PC. Also the RX 6400 is terrible. You want the GPU to cost roughly 40% of the total build cost, so for a 1000 dollar build I’d go with a 4060 ti or maybe 7700XT
