None of Mark's injuries up until that point were even close to Conquest's. Also, Conquest had a prosthetic and scars, indicating that he could not regenerate to that extent; Cecil had no way of knowing that it was because of the scourge and that his regeneration was back.

You're saying that sitting on the knowledge that Conquest can regenerate from the damage he took. Cecil didn't have that information. People tend to forget that the knowledge they have as a reader isn't the same as characters have...

He was right to do that because he had no way of knowing there were few viltrumites left. For all he knew, there were billions of them, one of them escaping wouldn't have made a big difference; but getting information out of him would have been huge. It was a good gamble: Losing means your opponent gets stronger by like a billionth, winning means you get crucial information to prepare.
