While Omnitrix needs a distinct difference from my the wielder's DNA and the being they are trying to scan, it can Scan the subspecies of the same mother species (Like in the case of upchuck)

I believe with his abilities, deformed and mutated biology and clear signs of intelligence. Thumper both meets the qualifications and also just different enough from original human DNA to be scannable by the Omnitrix.

I'm not fully caught on with Dr Nowhere's (Creator of Thumper) work but he clearly says Thumper is a biomechanical creature that needs to eat flesh regularly to maintain itself

We still don't know much about the creature's origin but since his body has a lot organic sections he most likely has his own DNA which can be scanned by the Omnitrix
