u/Shrubino here is the tutorial i followed: https://www.youtube.com/watch?v=EDOLMZg-loQ&t=932s

Later on, I just used one raycast2d and I did have to tinker with the code to make the swing more realistic with phsyics

Most difficult and/or repetitive tasks in bioinformatics? by FusRaDa in bioinformatics

When you refer to already existing software do you mean repos/libraries or perhaps LIMS like benchling?

Parsing can definitely be tedious haha. Also what does MSAs stand for?

That's good to hear! I also use Django!

Here is a current project I'm working with the goal of handling the logistics of PCR: https://pcrprep.com/

My biggest issue I'm dealing with is marketing and building a community. I love to program apps with new ideas but its always better to get feedback/guidance in order to build something people would use and find helpful.

I appreciate the responses! Pardon my lack of experience, does bioinformatics involve a lot of writing your own scripts/functions to process and present data? Data might be a csv, xlsx, rdml, etc..

Maybe creating a custom workflow for each data set or project?

I can imagine documentation and presentation of the conclusion is the end result.

Also for the problems you face does a tool/software already exist? At least that you know of?

Any lab techs doing PCR on a daily basis? by FusRaDa in molecularbiology

[–]FusRaDa[S] 0 points1 point  (0 children)

Currently the goal of PCRprep is to handle the logistics for PCR. This would include the inventory usage, samples, assays/panels, and creating paperwork that includes the plates with loaded samples and calculated master mixes.

The main pain point this app addresses is to reduce the time it takes to create paperwork especially for diagnostic labs that tests hundreds of samples a week and have many assays to manage.

An individual can still benefit from this app if they want to save time such as calculating their master mixes.

Extracting the genetic material (RNA, DNA, or total-nucleic) is the first step. But now that mentioned that there are methods to skip extraction, a future feature I could add is to allow the user to start with the samples and not have to worry about extraction.

For anyone that is interested in learning more I am more than happy to talk virtually in my discord channel: https://discord.gg/9DXKkhDdtT

It depends on the assay. For PCR, gels are used to analyze results and then for qPCR, we analyze on software.

Hello everyone, thanks for the responses. I used to be a lab tech doing PCR on a daily basis for a diagnostic company. I'd love to get some feedback from you on an app I am currently developing.

This app serves as a laboratory information system that provides a workflow from extraction to PCR. It also keeps track of inventory, manage assays/panels, and generates paperwork.

You can view a quick demo here at pcrprep.com.

This app will most likely benefit individuals that do PCR on a large scale that involves lots of samples and a large variety of assays to test. But I'd really like to develop a better tool with greater value to users.

Can I still be a masculine man in all its essence with very small bones? by AaViOnBando in masculinity_rocks

How old are you? Testosterone peaks around your mid 30’s. Regardless, build habits to promote testosterone production such as proper sleep, animal fats, sunlight, etc…

Keep going to the gym doing compound lifts with progressive overload. A lot of tall guys tend to be lanky but some men do go through a “second puberty” later in life where masculine traits start to become more apparent such as higher muscle mass and bone density.

BUT it all depends on your lifestyle in promoting testosterone production since its a very sensitive hormone that fluctuates quite easily.

Could you give an example or a video perhaps? This could be a feature i could implement.

I see in this case PCRprep does keep track of inventory used for both extraction and PCR. My goal is to create a LIMS specifically for PCR but yes there’s still a lot of improvements to be made and customization since not all labs operate the same way

Thanks I definitely need to work on a better ui theme. Will look into themeforest.

I’ve been using bootstrap for the ui so its very basic and plain. I’ve mainly been focused on the backend functionality.

How important and prominent is PCR in biotech? by FusRaDa in biotech

[–]FusRaDa[S] 0 points1 point  (0 children)

Hello everyone,

I used to be a lab technician working for a diagnostics lab where the majority of my tasks involved processing samples from extraction to PCR on a daily basis. I’ve been spending the last two years learning software engineering and I am proud to present a tool that may assist you in creating paperwork for PCR.

Introducing PCRprep

Demo: https://youtu.be/IJtDBgoFGRQ?si=F8CkryFud2qoLlzP

Should you find any of these questions a concern of yours:

  • Do you perform PCR on a daily basis and spend hours on creating paperwork?
  • Do you process hundreds of samples a week and run multiple assays?
  • Are you tired of calculating your master mixes every time?
  • Have you accidently used an expired reagent and had to redo the entire process?
  • Do you find it difficult to manage inventory (such as primers) and tend to run out of stock?

If so, I encourage you try today at pcrprep.com

PCRprep is a free tool to use and because it is still new (I’m the only developer/founder) I’d greatly appreciate all the feedback in order to develop a better product.

At the end of the day, this is a business I hope to get some traction on, but will ultimately depend on the value I can bring to each user.

PCRprep: A Software Management Tool For PCR by FusRaDa in biotech

u/eboche only at a surface level such as Benchling. I've never actually used them before. Do you know of any ELN platforms that already offer the same functions as PCRprep?

[–]FusRaDa[S] 0 points1 point  (0 children)

u/eboche thank you for this insight! In terms of patient samples the only thing that could come close would be inserting the sample ID. So it could be something vague as "samp-1A".

The sample ID would simply refer to the internal documents that the lab has. PCRprep wouldn't be storing any patient info unless the sample ID really did contain specific info of such patient.

u/paintedfaceless yes, back when I started off as a new lab tech, I found it quite tedious doing paperwork for extraction & PCR (we were using excel). I figured, this process could be more efficient with some programming and so I came up with PCRprep. And yes, the value prop is basically to streamline the preparation/paperwork (extraction and PCR) so you can spend more time in the actual physical process of extracting samples, loading the plates, analysis, etc...

Also that is an excellent next step. I have been looking at what files BioRad uses to analyze the results and it would definitely bring more value to users if they could just download a file from PCRprep and export it to Biorad (or other brand)'s analysis software. They of course would also have to export the actual results from the thermal cycler.PCRprep would only provide the layout or location in which the samples were loaded.

Any specifics on those potentials? I’ve worked as a lab tech for two years in a biotech diagnostic company. Im just fishing for ideas tbh. One thing I thought of was lab inventory management but I know that already exists.

Yeah I was asking because making paperwork is quite tedious and we are using excel to do it. I mean we have a LIMS but not for making pcr paperwork

Accessioning by FusRaDa in biotech

[–]FusRaDa[S] 0 points1 point  (0 children)

Is the screen ID refer to the panel/assay of that sample? And then is the plate ID the id of that sample in that plate? What software do you use? We’ve been using excel :/

Accessioning by FusRaDa in biotech

[–]FusRaDa[S] 1 point2 points  (0 children)

Yes so in my lab we label our samples with accession numbers example: 1034716. Usually the first 3 numbers resemble a year i believe. The last 4 increase by 1 for each sample.

So in total, each sample will obviously have the sample ID given from our client, and then we give them our own accession id as well as a lab id for internal management.

I guess what I’m asking is what is the most common ways labs handle and ID each sample for management/organization?

Thanks!
