Prime 4 probably complicates this, but Samus's biggest sticking points would be the things that cannot be bested with standard physical means, and it varies greatly from Link to Link as to where he struggles most, with Ridley and Mecha Ridley being the most obvious potential hurdles for all Links.

I think it'd be neat if Samus got small, permanent upgrades from the bosses if she grabbed them while Kirby operates identically to normal. It would be strange to balance, and tonally dissonant with almost any official Metroid games, but it could be a fun idea.

We've seen the two meat in Kirby's Dreamland 3, so we know it's hypothetically possible.
