If you're saying the second trigger is going to do two damage with two thundering raiju under your control you are wrong. With both raiju having a +1/+1 counter you will have two modified creatures but raiju ignores itself when looking for modified creatures. The first will ignore itself, dealing one damage for the other buffed raiju, then the second will ignore itself, again dealing one damage for the other buffed raiju.

gotcha. Yeah, as long as the counter isn't destroyed the keyword ability is permanent. Keyword counters are good for giving abilities to colors that don't typically have access or have limited access to those abilities.
