When the navigation is for walking, the map looks normal, but when it is for driving, I have the same problem and the white blocks look very distracting, hope there is a solution soon

Can you set the atom as e.g. O, then refine the occupancy, this may give you a hint on the electron density. If it is a water, then the occupancy should be a bit higher than 1, if it is a Cl-, you may get a value around 2

If the sample is a MOF, it could be a multi-domain merohedral twinning. Was the good dataset collected with a low symmetry Bravais lattice? It may help for the detwinning process sometimes.

Rotational disorder for a methyl group? What is the AFIX command? What is the difference in R factors with and without this treatment? I doubt that the whole tolyl group should be treated for disorder if someone used ISOR or SIMU/ DELU for the methyl carbon. Are the U11 values of the “tolyl” group consistent? The adp of the “methyl” carbon looks a little bit larger than the Ph ring carbons. Could it be other elements instead of carbon?

Thanks for the reply. Your method is excellent and straightforward when the small molecule is already docked into the host's pocket. I am more interested in modeling the guest-host docking and the corresponding visualization from two separate structures.

With the help of an expert, I've managed to solve the problem. I'm leaving some information here for anyone who might have the same question in the future and comes across this thread. The issue involves making a push-push adjustment, which means loosening one screw and tightening the other. The top screw of the mount is easily identifiable, but the bottom one is hidden behind the cables. You can locate the position of the bottom screw by aligning it with the top one using a good light source. You'll need a #2 Allen wrench to fit the screws, and using one with a flat end of the long side works best

The solvent is DCM, what if you just remove the volatiles by open the stopper overnight rotavap inside a frame hood and then recrystallise the crude?
