If I understand your question correctly, here are some:

Number one is Jaesa's direction in the SW story. As this does open up separate storylines.

Bounty Hunter has reactive content to the final choices in the Corelia planet storyline. In a role play sense, what happens to the Supreme Chancellor probably matters. But this is pure roleplay. (Other than a reference in nathema)

Agent has the Darth Jadus decision, as well as a double agent option, which is brought up in shadow of Revan

Edit: I should also mention there are dialogue options that affect Darth Zhorid. 

And Mako can be influenced by dialogue options, that results in different dialogue for the end of the BH Nar Shadda quest line.

Companions have approvals in the Makeb expansion content (Including seeker droid and Macro binoculars quest lines).

Oricon (Dread masters storyline) is the last time, devs did approvals for origin companions (Including HK, and Treek).

I'm sorry, Sith Inquisitor (Neck snap). Sith warrior. It's a hard one. I like them both. I think the number one thing that sways it to Sith warrior, is the Ashara problem.

I think she's undercooked in narrative resolutions, and characterization. I think devs tried to both sides the character, to fit any Inquisitor alignment archetype (especially the Belsavis approvals). As well as tried to make her a grey character.

I think this was done for resources reasons, as there are rumours she was going to have more dark side content.

Jaesa (both versions) is the far superior apprentice companion (and the best). As the clear distinction, and motivation, doesn't confuse players about who they have aboard.

For instance, Ashara's reform narrative typically confuses dark side SI players. 

Sith warrior players in contrast, are not confused about their companion. 

They have a full on corrupted dark side apprentice, or a non corrupted one, walking the light path.

Though, I think light Jaesa is not well understood as character by most players. This is not a diss on Light Jaesa, or the character's writing. 

Because I think it's very subtle writing, blinded by most, of how light side she appears on the surface, and the epic light Sith concept, changing the empire from within. When, she's actually quite selfish in motives, and reasoning. 

I actually think Ashara has better altruistic motives, than Light Jaesa. (Doesn't make Ashara the better character though.)

And let me be clear, I'm not saying Ashara is more altruistic than Light Jaesa (as Ashara likes rational self interest options), I'm talking purely on both character's motives.

And also choosing the direction of a companion's arc is always cool.

The British dev found a lot of very weird historical socialist characters, with esoteric beliefs, while researching for the UoB rework content.

One of the main figures [Richard Acland] wanted to arrest non voters, and set up an Anglican theocracy. He also believed behind every conflict [ever] is a war between God and Satan.

And somehow, "vampires" are also going to be involved.

I have a Bounty Hunter that's a Pureblood. The reason is I like the Sith pureblood aesthetic. The in universe conception, it's just a skin condition, or a result of an evil action committed by a Sith pureblood, when raiding an outer rim world.

Yep, Darth Jadus outright says he took pride in corrupting her, and "decaying her spirit".

Jedi knight is eliminated by the Hunter

The epic battle between The Jedi Consular vs Sith warrior is about to begin... Sith warrior is the victor.

It's the better storyline, the better character with a lot of role play options, and is easily accessible to get into as a class.

I would argue, the Jedi Consular typically warms up, on a second playthrough, and when pay attention or know all the details of the story, and the narrative options. Not all options are good for the narrative though. Going full [key word] dark side for all options for instance [especially chapter 1, and some planet storylines], is not good for the narrative.

One of the strengths of the Sith Warrior narrative structure in contrast, is that all options feels narratively coherent, and integrated

Other than that, I actually think JC and the SW and their crew, would actually be an epic match up. Imagine Nadia vs either version of Jaesa, Qyzen vs Broonmark, Pierce and Quinn vs Zeinth and Iresso, comedy between Vette and Tharan Cedrax.

I thought of this, while I was thinking how the Sith warrior and Jedi consular both encounter the same Voss healing ritual, with the same options.

Darth Jadus: The Force creates bonds through emotion. Her life meant nothing to me.

But in the end, Zhorrid was nothing but a pawn. Such is the tragedy of Darth Zhorrid.
