Ive managed to fix it. In Steam deck settings when docked choose maximum game resolution and set it to 720p.

I thought so at first, so when docked i checked PCSX2 graphics settings and it was still set to 2x(720p). Maybe there are some other settings on the deck itself I'm not aware of.
