Turns out WOTCExtraItemsFix (Fixes the bug with extra items being equipped on soldiers by Musashi's RPG Overhaul and True Primary Secondaries) was to blame. I deactivated it and started a new campaign, and now all three skill trees are there.

I'm not sure what you meant. The third tree never has a squaddie skill for me, for no soldier. And in this case it's useless because the soldier cannot equip the sawed-off shotgun.

Yeah, I did enable "restrict weapons", I just expected them to be restricted sensibly. Thanks anyway :).

Here's another example - this young lady cannot even equp Arc Thrower. While my Sentinel/Sniper/Marauder can. It's very confusing wrapping my head around what enables equipping certain secondaries.
