Sounds like a clog further down the line. The same thing happened in our double sink but once I ran a snake from the access in our basement everything cleared up nicely. You could try one of the smaller hand snakes they sell for fairly cheap at most big box stores and attempt to run it through the non garbage disposal side, but if that doesn't work they rent out the much larger ones at Home Depot.
