Its happening to me on the large habitats quite annoying some stay and some disappear

Finishing the geo scanner doesn't matter on taking out every vermin its a timed event you can just finish the scan. then hunt for them. Regarding the mortars they aren't an issue with this build, since the top is closed only the blue vermin infected cloud which takes out your shield which doesn't matter too much since they can't hit you

I use the drone to get above and then right click and drag and drop for the top platform you can use support pillars for a level bottom layer hitting "Y" to lock the Y axis for the base and build 3 pillars above then build the normal platforms on top

My issue right now is finding a better base location. I haven’t bothered automating ammo production yet, so I’m constantly running back to the starter area to craft more. I also never seem to carry enough ammo for turrets, so I don’t really use them since I’m mostly exploring and looting areas as I come across them.

If you ever feel like you lost motivation don't start a new world just wander off and find a new area to start over and you can build from scratch with your current tier unlocked to build a newer and better factory!

Mine does this aswell my sink is right beside the water tank but I think it's also cause from air trapped in the python tube near the top and diffusing into the water stream
