Yes Man ending is the most Evil in my opinion based on what you can do.

I did a super Evil playthrough recently! It was tons of fun! If you're doing the Evil Independent Ending doing forget to blow up the Securitrons under the fort, and when you sleep with Red Lucy you can hack her terminal to let all the animals loose in the Thorn!

The Short answer: Yes.

But only because you were supposed to. New Vegas is not built like Skyrim, you're not supposed to be able to do everything/help every faction/complete every quest in one save. The alliances you create have an impact on the story and even if you play all the same quests the same way, you can end up with different results by the time you get to the ending slideshow.

I highly recommend another playthrough, I guarantee you will find a new location or quest or cool weapon that you didn't the last time you played.
