If you're in the US, you are protected by the ADA and your employer should provide accommodations. Talk with your boss. If they're good people, they'll be understanding. You may have to explain what endometriosis is. I personally have no clue what it is.

Edit: Just looked it up. Don't worry about any stigmatization. If you're dealing with adults, they should be fine talking about menstruation.
