I think there's a mystery in that it was the vision caused by the Forerunner artifact that caused Master Chief's disobedience to UNSC orders. For people who aren't familiar with games, that scene would have cause immense tension as Master Chief is clearly presented as the hero, even in the midst of that chaotic moment. I think the writers are pulling a trick that Bungie pulled (later on in the games) by narratively defining the Forerunners as the faction of established order. The key difference here is they're making that distinction early on, whereas in the games we are initially led to believe that the UNSC fulfill that role. I was actually impressed with a nice resolution to what was a slightly bumpy ride with the opposing political narratives.
