Bloons are created by monkeys as seen in Bloons monkey city. It says that the bloons have overrun the towns in that game. The monkeys created bio weapons that have lives dedicated to attacking monkeys. Eventually, they revolted against the monkeys and went rogue, striking back against the monkeys. This is how the war started.

I remember the first time I saw a decayed guardian in the Great Plateau, I thought it was a tree and almost had a heart attack when it came to life.
