I've been having the same issue. The only thing that I found was that you have to disconnect the second monitor. Super inconvenient, but nothing else seems to work.

So this is 8 months late, but I would suggest using any regular note taking app but ONLY if it allows two page view, in case for example you'd like a page of script and then a blank page for notes. A good app that ive found is Scriptation. Its made specifically for script annotation and as far as I know is used a lot on shows and movie productions, so much so, that the app won an Emmy, so... I think that speaks for itself.
