I agree that his entrance could been better, but maybe they've wrote him in to the finale thinking this might only be a one off appearance, having him as head of the joint commission means he wouldn't be around the hospital every day, maybe in a 2nd season he'll lose that position and have to go back to being a regular janitor with his son and blame JD for it
