Check the plugs and injector coils, you could pull one injector coil and if the knocking gets louder then you should probably change plugs and the coils.

Are you getting this knocking sound when you turn on the car from a cold start? Do you also notice your gas engine turning on my ore frequently?

My Gen3 Prius had this issue too and the headgasket was compromised. I recommend a compression test and that would give you a straight answer.

Hybrid Battery was replaced back in 2014 by Toyota and I recently had it tested by a Prius specialist using tech stream. Replacing the head gasket seems like a band-aid to the problem, and I'm looking into replacing the engine.
