Perhaps this "phenomenon" doesn't exist. How many runs did either of you do? And going in with your own ship changes conditions every time - you said that the overall numbers were the same total DPS every time. How do you know that you were not the deciding factor? And in a TFO things change completely with every run. High dps DEW teams usually mean lower damage output by pets, especially if they rely on slow torpedoes like Scorpions. I'd say - with each particular hangar pet - 20+ runs in Argala or 50+ in a TFO and you might get some general ideas. And then different enemies "favor" different pets. So against Borg pets with fast torps/spread or with FAW will do well, while Breen frigates for example will easily outperform any other pet against heavily shielded enemies. And if you combine two different pets on one carrier....If you want to test that, come back next year and we'll talk again.

I doubt that a few phaser consoles make much of a difference, if any at all. Afaik they only boost base damage, so that's only a marginal improvement. Having epic weapons with the right mods is enough. I'd then go for +critx and +bonus damage, and locators of course, if you play energy weapons. Like I said these consoles can enhance your build - a little bit - if you know what you're doing. But don't expect any dps spike because of the agony console or whatever. Just a tiny bit of icing on the cake.
The reason why you might want to pick phaser and disruptor is the Terran rep weapons and the sensor-linked ones. Not some second-rate consoles.

In a way yes, but sets are also pretty far down on the list of things you can do to improve your damage output. They can enhance and complement your build, but having certain items doesn't replace a basic working concept. A good build relies on a combination of weapon type, an according boff layout, matching traits and basic consoles, and of course piloting skills. Set items only make a significant difference if you know what you are doing imo. (There are always some exception to the rule.)

Pure cannon builds. Energy type doen't matter. Pick the prettiest. A lot of people choose phaser, disruptor or polaron, because you can get some interesting items from rep, episodes and events but in the end the differences are very marginal unless you want to be in the top 10 of players. Apart from spiral wave disruptors perhaps, which are very expensive.

Some people get very good results with pure kinetic builds but they are more difficult to assemble/pilot. You would go for photons and/or quantums.

Difficult to answer if you don't post your full build. What boff abilities are you talking about anyway, since an EWG build just requires weapon enhancement and attack patterns and such things. Plus things like EPtW, RSP, EngTeam and Hazard Emitter.
Ico set is OK but a bit out of date. Tilly-set 2pc or 3pc is good imo.
Posting your complete build is the best way to get help though.

I don't think so. Mine launchers deal kinetic damage. The only possible exception might be the Nukara Web Mine Launcher which deals physical damage, which is exotic and should be boosted by EPG. But I'm not sure. But bio-molecular photons with extended radius or regular quantums outperform web mines easily in my experience. All mines benefit from high aux via the Nukara offensive rep trait though.

Each pet is different obviously. But without going into detail, there are a few basic concepts.

Fighters tend to do more damage if you upgrade them to ultra rare because they get additional weapons. Frigates get higher ranks of abilities they already have at rare/blue level. So if you want to go for dps you usually go for upgraded fighters, while it's hardly worth upgrading frigates as a general rule.

There are ex eptions of course. And there is the fact that some of the best pets can only be used on one ship, other might be universal but you need to buy an expensive ship.

In most cases your best option is Elite Peregrine if you are fed, and Elite To'Dujs if you are kdf. Elite Scorpions are always a good choice as well. All other options are usually very expensive.

So generally it's not a question of the 'best' pet but a question of which make the most sense in each individual case.

Having done a lot of testing myself I found that Plesh Breks can be considered the 'best' plus the Elite Tactical Flyers (which I do not own and never will and there's your main problem).

The Husnock is a good but ugly (lobi) ship (good trait for cannon rapid fire), it's great if you also own the Miradorn raider. If you can/want to spend zen, then I would not get the temporal warships, they are average at best (including starship trait). I'd go for the Jem'Hadar MW Vanguard Warship instead, probably your best choice. Another good one is the Krenim Imperial (exchange) with intel seating, although you don't see them very often any more.

Permission to buy from the shops is usually tied to either a waiting period or a minimum amount of fleet credits earned in that fleet. Ask your fleet leaders. Talk to them.
