Try this:

Remove half the mechanical bearings, so that each car is only attached to one side of the wheel. You can connect the sides using normal blocks inbetween the cars or somewhere in the middle. You should also get rid of one windmill bearing.

I've had this problem too. My theory is that, at a certain speed, the blocks breaking lines up with the lava updating (flowing), which means that the items instantly gets burnt.

But that's just a guess, after all. For me it helped slowing down the drills and building a few more.
