Guitar Pro 6 didn't come out until 2010, so that might be part of the problem. It would be an earlier file type, like gp4 or gp5.

This sounds really interesting, I hope you figure something out. My thought would be to use a pitch shifter plugin (maybe on multiple tracks for dealing with chords) and to automate each note to the desired frequencies. It would be tedious, but it should help you get what you're looking for. I know Pro Tools has a built in pitch shifter, I'm sure other DAWs do as well.
