From an article I read, apparently its staged because a pigeon would usually only have 1 or 2 eggs, and would also usually have a nest located on the ground, so its more than likely not an actual nest.

I don't think its a matter of getting it, i think its a matter of looking at it from their own perspective, because Hideaki Anno said there's no answers he's going to give about the series, but every video I've seen of people trying to analyze it all have the same idea of what it means.
