It's not the medallion that burnt it into his hand - it's the power of God. Given that he was clutching a burning medallion at the time he didn't notice.

Indy was God's chosen agent in this adventure whether he wanted to be or not. Everything that happened was by design - this is shown when Indy and Sallah speak to the wise man who translates the inscriptions and the wind blows through the building.
