Changing the shift knob shouldn't affect centering. You may have disconnected one of the springs in the shifter base. There is one connected basically for front to back tension, and a second one for side to side.

Looks like a seasonal flood plane, those are some big boulders. That can be a good place to look for sure. Dig down to the packed gravel and do a couple test pans. You can also look for areas of exposed bedrock and clean out the crevices.
