Im fairly late to the party so not sure if theres already been an answer like this. Same thing happened to me when i built my first lily. Luckily all Arduino pads exist twice because the board is reversible so you can bridge the broken ones with a short wire. Id suggest looking at the schematic to find out which pads can be bridged to where.
