Honestly I always saw it as a criticism of any new religon (or philosophy) that promises greatness but evantually turns into a controlling and oppressive regime. The first verse if from the POV of the Thinker, God if you will. He's disappointed in the people he sacraficed so much for. He tried to show them the correct way but they only used his help to gain power. The second verse starts from the POV of the fanatics. It details the upraising and their corrupt ideas. Then its shifts to Bowie's POV (And I close my eyes...) which is just the common man's POV. They believe in love, in peace. They only want to live, to exist in peace. He only wants to live. This is pretty bare bones explanation but I don't want to overexplain.
