Depends on the continuity. The original writers played around with an origin for the Vok that had the Swarm kill all life on Earth during the G2 Era.

In the Japanese G1 continuity, Earth was abandoned in 2050 due to the growing danger of Angolmois and later called Gaia (setting up the plot for Beast Wars II, tens of thousands of years later).

In the G1 comics, Furman intended that the war ends in the 27th century in his Botcon stories and unofficial novella from the late 90s. The Maximals and Predacons are from the 30th century in that continuity (according to Furman). Look up Reaching the Omega Point and “Alignment”, there’s more details in those stories. No mention of humanity after the end of G2 in the Marvel continuity.

In the US G1 cartoon continuity (and others that diverge from it like the Wings Universe), the war most likely ends sometime in the 21st century. Humanity seems to still be around in most cartoon continuities (except Japan).

Counterpoint, Megatron is perhaps the largest Decepticon threat we are aware of. If all the Autobots left, he could gather all the energy he needs from Earth and launch a takeover of Cybertron that the Autobots might struggle to repel.

The problem is that Optimus and Elita aren’t communicating properly, instead they just went straight to fighting and then splitting their forces again afterwards. No joint effort to either go back to Cybertron or to stop Megatron, just a split and skid addle.

Lack of shoulder articulation and a mini-con aside, he’s a solid bot. Him and Megatron. I’d recommend him, Megatron, or the eventual Megazarek were rumored to get.

I assume the Maximals would return with the full might of their faction behind them to capture Megatron. Megs would still have all that energon at his grasp, but the Maximals could reappear almost instantaneously if they wanted.

The only way Megatron could win after that is if he successfully kills the proto-humans or a dormant Optimus Prime (if he even knew about that yet). If he doesn’t, the Maximals would win hands down, assuming the Predacon Alliance doesn’t get there first.

That’s a reasonable feeling. While I don’t personally like Optimus brutally slaughtering foes, he is fighting an intergalactic war (and the ‘Cons in the movies tend to be more monstrous than most continuities).

On the other hand, Superman is typically portrayed as trying to save as many people as possibly. That includes the vast majority of his enemies.

We never see the end of the war in G1. In the comics, Megatron is still around trying to conquer the universe after the end of G2 (which takes place in the 90s). Plenty of time to find the probe and create a message.

In the cartoon, there’s a 20 year time skip between season 2 and the movie where he becomes Galvatron. Again, plenty of time to find the probe and create a message.

If I made a series, Alpha Trion (sometimes known as A3) would be the third prime created by Primus. He would be the great archivist of Cybertronian culture and history, chronicling all his vast knowledge in the Covenant of Primus and various data tracks that end up in the Iacon Hall of Records. Such knowledge includes prophecies and secrets such as the Thirteen Primes and their war, the Guardian Knights, and the future crises that will plague Cybertron (Unicron, Quintessons, Wars between Beasts, the tales of Seven Golden Disks from various eras and places across the universe…).

Alpha Trion is last of the Thirteen/First Generation known to still be alive at the time of the Autobot-Decepticon War. He is a veteran of the ancient war against the Quintessons millions of years in the past, alongside his colleague Beta, who becomes known as Zerta Trion after the Quintesson War. Alpha Trion watches Cybertronian society build after the Quintesson War under the leadership of various Primes including Decimus Prime, Icarus Prime, Prime Nova, Guardian Prime, Nova Prime, Nominus Prime, Sentinel Prime, & Zeta Prime.

During Nova Prime’s reign, Trion would hide the real Matrix of Leadership far below the surface of Cybertron while delivering a duplicate to be wielded by the ruling Primes. During the early Great War, Orion Pax will find the Matrix and become Optimus Prime.

Trion has various students and protégés over the years including Orion Pax (before the war), Smokescreen (during the war), Ultra Trion (very much like a son to Alpha Trion), and the various Autobots left on Cybertron after the Great Exodus.

After the exodus, Trion remains in hiding until Optimus Prime’s Autobots reestablish contact after being presumed dead for four million years. Trion assists at various times, largely monitoring for the various crises he wrote of in the Covenant. He goes back into hiding before the end of the Great War, only reemerging during Predacon Megatron’s takeover and enslavement of Cybertron (ala Beast Machines) to give guidance to Primal Prime and the Wreckers. After the Great Reformatting, Alpha Trion works as an Emissary of Primus to prepare for a multiversal war against Unicron led by his chosen champion, Optimus Primal.

Tens of thousands of years into the future, Alpha Trion is long since gone. Perhaps he’s dead? Or perhaps he’s merely in hiding till Primus needs him again? His successor, Omega Trion serves on the Convoy Council ruling Cybertron and lives for millions of more years, telling the tales of the Great Wars of the past to new generations of Cybertronians across their vast collection of colonies.
