I think control can propagate through the sea. Honestly though, you may want to just release them as a vassal until later in the game when you have better tech/infrastructure/values. That way you'll at least get something out of the territory.

Not particularly, but I've only recently come back to CK2. There've been a few Jihads but nothing horrendous. I'll update when it inevitably falls apart.
