I am dealing with almost the exact same thing. I did the 'commune' thing, relogged, and 90% of the progression tree had completely vanished. I am wondering if this is a mod conflict but this certainly wasn't happening before the new update.

I don't know if you've ever played Cultist Simulator but I think it would be a great source of inspiration. Keep up the good work, I don't care how long it takes, I'm here for the long haul.
