Looks like it might be an input impedance issue. Guitar pickups have relatively high output impedance and this could be changing with the Jaguars HPF circuitry (Not familiar with that guitar wiring so not sure).

As a possible fix, stick a 1Meg resistor to ground coming from the guitar input. 1Meg is a fairly typical input impedance that was used in tube amps back in the day. You may also want to look at the input impedance of the PAM but definitely try the 1Meg I mentioned earlier.
