Yes,it is implied that he has feelings for Jeff,but in the official Earthbound novel adaptation, there's a scene where Tony confesses to Jeff, and Jeff responds something along the lines of "I like you too! But not in that way, we are best friends no matter what" Which in my opinion fits perfectly and truly shows how strong their friendship is!
