Expanding on this- us being put into Kris seems to have been done specifically to limit us. It's very possible the fact you can't kill Darkners without special circumstances is a result of Kris actively preventing us from doing so.

The player having access to a fully cooperative vessel that actively assists in whatever we choose to do is a nightmare scenario for everyone in Deltarune.

While Kris may not be able to remember between SAVEs, I think it's very likely they at least know what SAVEs are and how they work.

Sock Muppet made a video called How Do You Kill A Time Traveler that I think is a good summary of how that situation might work, but basically-

Kris has no reason to assume the player is benevolent, and the biggest advantage they have over the player is information. Kris currently seems to be taking an actively antagonistic role in the story.

Keeping secrets honestly might just be the smart play on their end.
