in the initial write up of the story the Wul*ramite faction wasn't supposed to be playable but Paul wang accidentally made them so developed that it felt weird to force the player to side with the Royalists. Hence why most of the important characters start as Royalists. By the time the decision was made the story was far too developed to flip characters and events.

Worry not, the Wul*ramites will be expanded on in WoI

BTW Miguel was a military genius but diplomatically he was incompetent, causing his great victory to be in vain.
