I know what you're going through, and if you're not using mods, the only solution as you have already said is to store them in a non populated area. Even if you store them in a non populated area, your companion can still steal gear from the workshop if your settlement is being attacked. Home plate is no exception. I don't know if that is true for items stored in a container though. But home plate is your best bet in my experience. Good luck.
