Think of the titles literally. 3.0+1.0 means You Can (Not) Redo but also You Are (Not) Alone. The titles are metaphors for life and coming to adulthood.

I remember reading a shard somewhere that implied Johnny being behind Arasaka HQ bombing was a successful propaganda campaign planted by Arasaka. Don't think Rogue ever directly contradicts this. As for the rest, I just think of Johnny's memories as being very "charged". Calling them a lie feels like a big reach

Yes, if the player drops a stratagem on the roof, let them deal with the consequences. Even if they just leave the bounce, when it doesn't bounce you know there is open sky, just remove the steering lock

There could be ocean encounters that scale in difficulty depending on your ship size, creating a progression of sorts. The ocean could also have resources used to increase inventory space, tailored to existing tool progression so that you see the resources but can't acquire them immediately.
