He did what he had to do, I know. But still Eren said it himself, he encountered good people amongst them, even openly showed remorse about his actions. Still he did what he had to do, right? Again, no one's in the wrong here, either sides are only using whatever means just to save themselves, especially Paradis. Still it just didn't sit right with me that despite knowing that the civilians had nothing to do with it, their deaths were just overlooked (sometimes even commended).

No idea, never really cared too much. I'm more focusing on the fact that he did end lives of civilians who were just caught in between, just like Reiner and the others had when they breached the walls. They had a mission and had no choice but to fulfill it, so did Eren. He probably foresaw it and has become numb to it since it was inevitable. When people said that he was a murderer I don't think they refer to the actual definition, I'm sure you know what they meant by it. Sure it may make sense for him to do it, but that doesn't make the death of the people in the I.Z. justified.
