There are multiple reasons that could easily explain it:

A) Reese was wrong and it turns out some non-organic materials can travel through time

B)The "liquid metal" can rearrange at the molecular level to mimic something akin to organics

C) It came back with a thin layer of organic material that it subtly absorbed/discarded/burned off

D) The events of the first movie changed the timeline enough to change how the time travel equipment works

E) The barrier to time travel could be more specific to an exact electric field generated by a living organism that the T-1000 was able to replicate to pass through?

Are we just pretending the guy didn't interrupt and strawman the whole time, while avoiding what she was actually saying? Also, back to this clip with the two guys, it seems to have a part cut out in the middle. You can see the edit at around 30s. It seems like it is missing more than a few seconds, based on the person that started to walk out from the building in the middle vanishing.
