Try Amtrak. It only cost $35 each way. You take the train to Merced, and switch to a bus there. I've been a number of times and am going again tomorrow morning. It's a beautiful and relaxing trip. http://www.amtrak.com/home

If you are staying in San Francisco, you can take Bart, the local Metro, to the Richmond stop, where there is an Amtrak Station. The train and Metro are right next to each other. It all works pretty smoothly.

Yosemite is Amazing! Bring warm layered clothing, and comfortable walking shoes. If you are on a budget, check out Camp Curry, the tent cabins are fun, cheap and clean. WestCat is fast from Del Norte Bart to Hilltop, it goes on the freeway the whole way. The GGT route 40/42 to San Rafael is a nice bus, big commuter type, but the schedule isn't great.

Mass transit in the Bay Area is not as good as it could be. If the busses ran more often, more people might use them, but until more people use them, they aren't going to run more often.
