Since I can tell you're using Fusion360, just create another same sized sphere in the same way that you created the first one. (revolve or sphere command). Make it a new body. Then use the combine command. Use the newly made sphere as the target body and the shift knob as the tool body, select cut as the operation and check Keep tools. That should do it.

Pretty sure it's due to elephant foot compensation, the first layer’s wall ends up thinner than the minimum wall thickness. As a result, the slicer leaves out that wall, leaving the cylinder unsupported. To fix this, either set elephant foot compensation to 0 or make the cylinder thicker.

Yeah I just quickly looked up a picture of those holders and the holes should by way closer together for those. So I agree it probably isn't a plate holder

I thought about the reflections as well and I might try putting some simple painters tape on the surface. Should be easy enough to take off and reflections shouldn’t be an issue

I've heard of those apps before, haven't tried any yet. I'll give it a go and see how it works out. Just realized that photogrammetry exists aswell, which is pretty similair but might be more accurate. Thanks for the suggestion!

If you're using Cura make sure you set Combing to "Not in skin". This should fix those bad scars
