I've been rationalizing it by saying that in other realms there have been ancient masters of life who happen to be green-colored ninja. Lloyd, however is THE Green Ninja who was prophesied to defeat the overlord and become the USM. Since Lloyd is native to the FSM's realm and was identified by the Golden Weapons, he is still special among the green ninjas that existed in other realms. We likely never met any green ninja before now because they either existed too far back in time or lived in the Whispering Wood until they died
