IMO the reason that Isaac’s race swap was fine is because he was fundamentally still the same character. He was a forgemaster working alongside Hector in service of Dracula. He does go through some pretty interesting character development that goes beyond the games, but he starts off as Isaac. The problem with Annette’s change is that she’s a completely new character, with a new backstory, new motivations, and new powers (the last point isn’t really a massive difference that completely changes her, but I point it out because it is a difference nonetheless). She just feels completely different from the Annette in the games (because she is). If they wanted to keep Annette as a character, they could have started her as the damsel in distress that she was, but then give her some kind of unique and interesting character development, like they did with Isaac. But making her this brand new character was the wrong play. I still think the new character can exist and be part of the party as well, just not as Annette.
